Biologická rozmanitost (biodiverzita) rostlinných druhů Amazonie je nejvyšší na Zemi.
Mnoho amazonských druhů je endemických. Jeden z deseti známých druhů na světě žije v amazonském deštném lese. To představuje největší sbírku žijících rostlin a živočišných druhů na světě.

Amazonie je domovem pro více než 40 000 různých druhů rostlin a přes 2,5 milionu druhů hmyzu (odhady se různí, obecně se předpokládá vyšší číslo). Vědecky klasifikováno již bylo nejméně 3 000 druhů ryb, 1 300 druhů ptáků, 427 druhů savců, 428 druhů obojživelníků a 378 druhů plazů. Stále mnoho druhů nebylo dosud určeno a popsáno. V letech 1999 až 2009, bylo objeveno nejméně 1 200 nových druhů rostlin a obratlovců (637 druhů rostlin, 257 druhů ryb, 216 druhů obojživelníků, 55 druhů plazů, 16 druhů ptáků a 39 nových druhů savců).
- V letech 2010 a 2013 (tedy za pouhé tři roky) zde bylo objeveno nejméně 441 nových druhů rostlin a obratlovců (258 druhů rostlin, 84 druhů ryb, 58 druhů obojživelníků, 22 druhů plazů, 18 druhů ptáků and 1 druh savce).
- Tento počet nezahrnuje nepřeberné množství nově objevených druhů hmyzu a bezobratlých. Nezahrnuje ani již objevené druhy, které na oficiální vědecké uznání teprve čekají.
- V posledních třech letech, byl v Amazonii objeven dokonce i nový druh tapíra (Tapirus kabomani , opice (Callicebus miltoni ) a delfína (Inia araguaiaensis ).
Rostlinná a živočišná společenstva v Amazonském lese nejsou homogenní, náhodně rozdělené. Ptáci, savci, žáby, motýly a další taxony mají podobné distribuční hranice (např. oblasti (ostrovy) endemismu oddělených velkými řekami).
